Currently, file encryption is not fully supported by Diskeeper in Windows 2000, only in Windows XP. If you have setup Diskeeper to report defragmented files in the Event Viewer, you will likely see Diskeeper reporting that it could not open the files. In Windows 2000, your encrypted files are safe, its just that Diskeeper can not get access to encrypted files in that specific operating system.
